Design: Viral RNA was extracted using a Qiagen's QIAmp Viral RNA Mini Kit or RNeasy Mini Kit. The purified RNA served as template to generate cDNA using the SuperScript IV First-Strand Synthesis System (Invitrogen), and was subsequently turned into double-stranded DNA with the NEBNEXT mRNA Second Strand Synthesis Module (New England Biolabs). Target enrichment using in-solution hybridization capture (myBaits Hybridization Capture for Targeted NGS protocol ) was used for deep-sequencing.
